rover v8 4.6 breather connections

so I've seen other recent posts about breather connections to the plenum, which makes me wonder about my setup....
The 4.6 has a breather from each rocker cover, one goes in the stepper motor area, and the other in to the bottom on my plenum trumpet base...
I've read that one should allow air in, and the other out, so why do both the 4.6 ones both go in the engine...
So my engine is very lumpy and I thought I would disconnect the one that goes in to the plenum base.....and wow its like a new engine....but why does this affect the engine running so much???..
If I disconnect this breather pipe permanently....what shall I do with it?
