The manifold just bolts up to the 3.9 the same as the 3.5 - just as hard or just as easy. I have a 3.5 manifold on my 4.6 at the moment and it just bolted up - do not tightened any bolts until you have them all in with only a few threads in contact then tighten them up.

Yes - is the booster connected to a small bleed port in the manifold or a proper large bore bore specifically the size for a booster? If you are having problems you then need to look at the plumbing to the booster (do you have it off the right takeoff - the pipe/outlet is about 10mm in size) or you have a booster problem. Could you not use the original dizzy to run in the cam?
