The pump is behind the back wheel, but it is definitely the alternator whining. Another suspected culprit is my starter motor, if that has a short in it maybe that is causing a massive load on the alternator? The starter is only 6 weeks old though. I find it very suspicious that the noise goes away ...

Yes it is. That's why I think it won't seal. You can also see a polished bit on the end of the fitting where I think it's tightening down, as opposed to tightening on the flare. The other end of the pipe is the same

Not quite sure. My tool came with a variety of dies and made the ends I wanted OK. But you do need to start out with a square end - I used a pipe cutter. This is the type of flare.
